The large ones are alignment holes when fitting the bulkhead. But unsure if both on each side are used, but presumably yes, as 2 holes on one side give both location and rotation. 1988 90 Hard Top, 19J Diesel Turbo, Shire Blue - Restoration ongoing

PS, you have a bigger hole just behind the bulkhead outrigger.

The hexagonal holes are for rivnuts...

Rivnuts for side steps or various other accessories that may or may not be fitted along the line. Some of them are for transmission mounts which were bolted onto the chassis on earlier vehicles.

I always thought Land Rover did it to help retain mud and dirt... well at least it for my prior Landy

They are there to let the air inside the chassis to make it lighter for lifting when it needs replacing... 1982 88" 2.25 diesel
