I have recently had a similar experience.
I bought a 2015 XS 90 station wagon back in March this year. There were various problems with the rear door… a broken top hinge pin being the most significant. On completing fitting of new hinges, etc. I found that I still had problems getting the door adjusted for a flush fit on closure. Fortunately I had another Defender to compare with which I knew still had factory fitted door seals. On checking I found that the previous owner of the vehicle I had just bought had fitted a new aftermarket rear door seal which had a slightly different profile and was made from thicker/heavier , less flexible/compressible rubber. I bought and fitted a genuine LR rear door seal and the rear door now closes perfectly with good flush fit on closure. |

Cheers for the info. Would it be a pain for you to measure the overall thickness of the seal please? 1999 Defender TD5 110

I measured both the new LR seal and the aftermarket seal and they both were dimensionally similar on or around 27mm as per your measurement of your seal.
As I said earlier, I think the difference is that the genuine LR seal is softer, more flexible and more compressible , ultimately providing a seal but with less pressure on the closed door interface. |

This happened me also and to be honest I used a wooden block to cover the latch part and gave it a little persuasion with the hammer and now closes perfectly
