I'm not 100% sure about any clash here.
If it's a gullwing alone, then is the concern that the shelf will be too low and restrict access through the window? Or is it that as well as the window, you're looking to fit one of the 'backing/storage panels' and that this would foul the shelf? I'm currently helping a friend rebuild/fit his car and we'll be installing gullwings and a top shelf - though from ADV Overland rather than Flatdog. We haven't got there yet, so I can't send any pics. I think this particular shelf does not sit any lower than the roof itself, but even so, I think it would clash with a gullwing backing panel. Hi with both really, i would like the box but know it will certainly foul it and now thinking if i had no box is it worth the mod or if i make a custom box to fit around it would there be to little useable room?

Is this the shelf you have fitted? Lifted from the Flatdog website?
 Click image to enlarge I have a top shelf fitted - but as you can see below it goes back long before the more stylish and engineered solutions available these days. Just a tubular frame and wooden slats, but it does the job. For me the big benefit of the gullwings is when they are paired with the side cages over the wheel arches. Whether or not you used a middle level shelf, the easy access to catering/cooking stuff in the cage when camping is a 'game changer'. I bought the 'uprights'/backing panels that fit onto the side of the cage, (from Timcat on here) but so far haven't quite felt the need to fit them, and I would need to modify them to fit our shelf - or change the shelf, but as you say it's really handy for stashing lighter stuff up there. I think if you were keen on more advanced cooking/meals then having the kitchen arranged on a backing plate with all the utensils laid out might be a benefit. Our camping meals tend to be 'one pot' things so if we can stash a couple of pots, plates and a jetboil in the side cage then we're OK. The other thing we found was that putting our clothes bags on the middle shelf allowed easy access without humphing everything in and out all the time. Having a backing plate would stop that. The line drawing on this pic relates to a question I'd asked about compartmented clothes bags. I've since had one made up by bags4everything as a pilot, and have just ordered another one. We'll have one each, easily accessed via the gullwings. Click image to enlarge I don't know if this helps at all, but maybe there's something useful there. I really love the access the gullwings give. Even if it's raining, you can access stuff under cover of the awning. This is the only pic I have easy access to now (though there might be more on my 'build thread') If you'd like anything else - different angles or whatever, just let me know. Yeah that's the shelf i also have the cages and the 2 shelves for the cages which are a game changer!
Actually looking at your gulwing and the shelf position its not as restricted as i thought, the rear box would certainly be an issue but that said it maybe possible to work around/adapt it? We (me & my son) tend to do one pot meals (Old el Passo one pot rice is one of our favourites!) but lately have got more in the bushcraft type of cooking with the bush pig etc. Think i might take the plunge and do it! i have a utility so do i cut out my sides or find a CSW side and use that and keep the original incase i change it back  2016 Range Rover Autobiography 4.4 TDV8

Glad that was of some use.
I don't think you'll regret it at all. On the question of using your current sides, or finding SW ones, I think I'd want to find SW sides and keep your originals intact. I had a similar question when I was briefly pondering the Masai wrap-around windows (don't ask - I've come to my senses now!) so I did buy a set of sides and windows. It's a shame you're so far away or I'm sure we could come to an agreement. You'd surely find some closer to home.
