I've not had any problems with the immobiliser, but disconnecting the main battery may trigger the battery backup alarm sounder. It won't stop until it either the backup looses it's power or the main battery is reconnected and alarm reset.

in general as long as the ignition has been active then there will be no issues or alarm activation when you then disconnect the battery..........
open truck, key in ignition and illuminate warning lights, key off and then disconnect |
