Could be sucking water in side vent or down snorkel of you have one?

I'd check over the electrical connections and wires through the bulkhead and under the drivers seat to see if any are worn or open to the elements. water and electricity don't work together 2014 - current ..... 2003 defender td5 90 (my car)

There is a dump valve at the lowest point of the inlet ducting that should let water drain out this may have become blocked

Also if you have a Safari style air intake top, turn it around. The "ram" effect is non-existant for a diesel.
