Whilst I have never attempted this on a TD5 90, what I can tell you is that a lot of people will not attempt to run the new loom through the right-hand chassis rail as per the original, but rather clip it to the top of the chassis rail. Therefore, people can and have done this with the body on. Obviously, you will struggle to drill mounting holes for proper clips, but there are plenty of other fixing points.
A google search should find you some pictures/descriptions on this and other forums. Real trucks don't have spark plugs |

Had exactly the same issue on my Discovery with accessing brake pipes as they were fitted to the chassis prior to the body going on.
I too just ran them a different route. With all the cable protection and securing products available you shouldn't have any issues taking a more convenient route for your cable run. Dependant on which 'rock' exactly you live I may even be able to provide you with a few bits 'n' bobs free-gratis being an electrician. If you can locate where the insulation is damaged why not just cut and splice replacement cables in. I have the hermetically sealed splicing tool and as many splices as you need. It'll be less toil and a permanent fix. Try not to overcomplicate your issue.
