That was my first thought but just wondering if anyone had any other tips as I notice the flaps themselves aren't particularly well lined up. I.e. one corner sticks out further than the rest.

New seals, patienc,e and a better adhesive.
The Puma option is well worth considering, but on a summer day, the open vents are an old school luxury.  it's a Landrover thing...

Are you certain it's the flaps? If so, it should be easy enough to sort with new seals etc. If I were you I'd whip them off and inspect them if they are out of alignment - maybe square them up on the bench and fit new pins. Plenty of other areas around there that could give you the impression it's the flaps..... Faux hinges, horizontal seal between windscreen frame and bulkhead, tracking from gutter above door..... Whatever it is I hope it's a quick, inexpensive fix  |

PS read somewhere on here that there's quite a difference between the foam and the rubber seals so it's worth doing a search

To check the integrity of the bulkhead (other than the vent seals) , I taped the entire surround of the flap carefully with masking tape (bridging the gap between the bulkhead and flap it's self) then sprayed the hose on the area for about 10 minutes to see if there was any leaking of not. It's not 100%, as the relative wind of driving can push the water through, but if there are other leaks, they will show themselves. That means it's not the vents.
